Making a map of all the connections (or a connectome) show how the neurons are connected but does not show how the circuit works. There are several reasons for this including the presence of intrinsic properties of neurons that will influence their activity. For example, in the stomatogastric nervous system the membrane potential of neurons oscillate independent of synaptic input. In addition neuromodulators can change the synaptic weight of connections, which can dramatically alter circuit dynamics.
